Don't worry too much about disconnecting the speakers. If you set the gains with the speakers disconnected and then reconnect them turning the head unit up just before clipping on music they will be subject to similar force.

Thank you so much. I probably never would have thought of that! This is one of the many reasons I use this forum.

Also, this is the video I have been using as a reference when tuning my system. Does this video seem accurate? I used a 0db test tone in my other car to set my amp, should I do the same in this one?

No all of the speakers plug into the amp on one harness. So its either all or none. The factory amp is also located in the trunk.

Also, when connecting the o-scope probes to the 6 x 9s. Do I need to hook up one probe to the negative on one speaker and the other probe to the positive on the other speaker or should I just use one speaker to connect it to?

You will need to use the positive and negative from the same speaker, left and right should be balanced so no need to scope both.
