I normally don't pull the neg either, just the fuse. but... I won't tell someone else to do it that way because (although very small) there is a possible risk to equipment and yourself. As stated, just be careful and u'll be good removing the fuse. i sometimes take my training too seriously, the military is a tad bit anal.

This is the correct first step. too drunk to think straight. it is a pain in the ass if you have multiple batts though
also this should be the first step before doin pretty much any maintenance on your car.

current flow is neg to pos. remove neg first then fuse then pos. I'm sure there are a thousand different opinions, my training points to this.

Sorry to hear this. I Spent a couple days last year helping my friend clean water out of his house (it was past my knees when I first got there) I know it sucks ass, and I hope all turns out well.
