When you link up two amps i know the "master" controls both amps, but what do you set the other settings like the L/P and subsonic filters at on the "slave" amp? Do I just leave them all turned down and adjust them on the "master" only including the gain?

You don't have to touch any setting on the slave amp. They all get bypassed.

Is this how I should wire my subs to a pair of 3500ds strapped to get 2 ohms?

my subs are D1 and that is how they are wired. I cant tell any difference from when i was running just one amp.

The diagram you posted is for dual 2ohm subs. If you have dual 1ohm subs then you can't strap the amps @ 2ohms.

If your dual 1ohm subs are wired like this and you strap the amps to them then each amp will see 0.5 ohm. I'm thinking you have each amp @ 2ohm cause I guarantee you'll notice a huge difference from a single amp @ 1ohm and a pair strapped @ 0.5 each.
