Facotry "upgraded" Jbl System?

So I went to another audio shop today and the guy told me my car PROBABLY has anywhere from 14-18 gauge wiring in my car .... he also told me if I'm running the Alpine IDA-D105 or w/e the flip out screen is called I should still route it through the factory external amp located near the glovebox

he says this because it'll still add something to the system.

I'm hesitant because I was originally going to just bypass that and do after-market HU to new component speakers .. woudln't the factory amp, assuming its bad quality amp and lower wattage than the in-house amp in my HU hurt the system?
