You might be okay on stock alt. Most of those agm's from Sears,etc are rebranded deka's, you'll be fine with that. Also, you may want to check online (eg. Remybatt) for an agm for pricing to avoid getting charged core fees from a store. If i wanted to do this over the drop in replacement, how would i mount it and should i remove the original battery tray, than measure and add? Should have clarified.....get the biggest one that will fit in your tray unless you want to do some modifications....you can do this but I think if you're going to put a second battery in the back, I don't think it's worth the time and effort. I would take out the stock you have in there now and measure the max dimensions and get whatever will fit.
