You don't think it's just the roof? I just had the box made, it's 3/4 mdf all the way around, got a big window like brace in it, double baffle, liquid nail on everything and screws every 2" all the way around . Now I do have a 3/8 hole that I drilled to run my wires out of, I plan to seal it later with some sealant and a bolt as a terminal. I was just testing it out and noticed this issue

I'm pretty sure it's the roof because I got on the bed of the truck and basically laid on the roof as it was beating and it didn't do it but once I get off it continues. Think I just need an ass of dynamat or whatever.
