battery bypass issues, 12v in rear bank, 3.6v under hood.

Ouch, that sucks man. I've got a burban too just a year off from yours, but my stock and audio electrical systems are separate(dual alts, etc.) If there's anything you want me to look at, let me know - I've got my truck outside.

Maybe it's stupid but the first thing I thought of was that something was grounding out when you were making that connection, thus the huge loss of power..

sounds like something is going to ground, like a winding in your starter. Feel the starter, is it hot? Remove hot to starter, and re hook up ever thing, look inside fuse block.......... something, is basically grounded out, pulling your load down.
