Engine (duh), tranny, exhaust system, wiring harness, computer, driveshaft, k-member, trans support(?). Possibly stiffer front springs. It would all be bolt-in pretty much. I'm sure there will be a lot of little things you find must be swapped as you go through the process. Here's one, you might need to swap the radiator.

Your best bet is to find a donor car. It can be done but will be a pain in the ass. I used to do 4 cylinder to 5.0 swaps back in the day. If you car is running you might be money ahead to sell your car and pick up a 4.6 car. Pulling the dash and running the wiring harness is going to be a bigger pain in the ass then doing the motor and tranny swap. Like Orion said the mustang forums will be your best bet. This is a bigger project then you realize.
