the headphone output uses the ipod/iphones internal DAC and you will likely find that each device has a slightly different max clean output. If the device connected (either through bluetooth or lightning cable) to the ipod/iphone does the DAC then it should be the same for either method. I do know that in my Scion I connected my iphone through the old style dock connector (iphone 4) and the factory headunit used the iphones DAC and sound quality was about the same as using the AUX connection.
