Do it like this....Mark and predrill the screw holes for the top. Use a countersink bit after you predrill the holes so the head of the screw will be slightly below the surface of the wood. Screw the top on to the box and then fill in the screw holes (on top of the screw heads) with wood filler. Let it dry and then sand smooth. Then wrap the top, you can use a sharp blade to cut the material to a straight edge after it dries. This way you'll end up with a secure top piece on your box with a smooth suede cover on top w/no screw holes visible!
