Im using a 180 amp alternator I would really like to find one that size, would really matter using the 200? I guess if for some reason it put out more juice than 180 it would be good but that probably wont happen, or maybe I just will go without

Bigger would be better in this senario. Remember, you're protecting the wire from having to much current go through it if it gets shorted. A 200amp ANL will be fine, but attach it as close to the battery as you can get it.

The fuse is only there to protect the wire, it has nothing at all to do with your alt.

Look around and tell me if you see the factory fuse for the stock wire coming off your alt.
