Something else I just though of. I've got 12 gauge wire running from the amp to the sub box, but didn't have enough for inside the box. So I had to use some smaller wire (not sure if it's 16 or 18 gauge). Could this have anything to do with it?

I had an alpine HU do something along those lines and wasnt able to track it down, then one day i go out to go to the store and had no bass at all including sub so it came down to a HU going bad and was able to exchange it since it was under warranty. When its working fine check the output of those rca's and make sure they have good voltage at both times when its fine and then checking them again when its acting up and see what ya get, make sure you check with the same test tone and at the same volume to compare.

y split your rca's going into the amp and see if you may have a suspect rca that is on the fritz thats cutting half of the amps input signal...

Well, I did this and wanged pretty hard on the way to work with no problems (about a 45 minute drive). About halfway home from work, it started acting up again. I notice that it seemed like my bass knob wasn't working. The light was on but the bass wouldn't adjust up or down when I turned the knob. Just to be sure I messed with it on about a dozen different songs, but it still seemed like the bass output would not increase or decrease.

Well, I think I narrowed it down to two possibilities. When I left for work yesterday there was still hardly any bass and the knob still wouldn't adjust anything. I started messing around with the bass knob cable and voila, it starts playing like it should. So my guess is it's either the bass knob itself, or the cable. Figures that the one thing that I bought brand new is what has problems.

Haha how many times i've said that to myself.. couldn't count....

but is the cable attached to the knob? and what amp is it? if it has the RJ45 connectors and wire like the RF amps do.. you'll be in luck.. just pick up some ethernet cable...
