Do like you said and make the cuts the same so the edges line up and you'll be good. Or bolt it in. make a form fitting cage, cut out notches in whatever is in the way, and TIG weld it all together. you could go so far as to reinforce the cabin itself, so there's less flexing of the roof, therefore saving windshields. Plus, the truck would be safer in a crash too. As for keeping rain out, I'm sure there's a product that'll work, maybe look into marine cloth stuff, or rubber mats, maybe even damplifier, run a wrap over it. Just ideas, really eager to see this come together, I wish I could be there to hear it. Knowledge is the greatest tool in any garage. It's also the most priceless, and most easily shared. I remember doing mine, took me a bit and was nerve racking as hell but was awesome! There's a guy that sells the accordion seal for this kind of thing, make sure you order more than you need, the corners kill almost 6" each.
