I know you said facing the subs up was not an option, but what if I just used alot of deadening in the trunk?

Is not just about rattling, you lose output firing up, so just some 10's, you can go with higher power/ high displacement subs, and it can get really really loud.

Sub facing up=terrible in a mustang.

You can do 12's in that truck no problem... I put a 15: tall box feed through the rear seat with minimum cutting/bending on the metal. 13 1/2 in tall can almost slide through no issues. Take out passenger seat, take out back seat, take off the cover bolted on the front of the trunk opening...slide in box. I had so many boxes in my 04 Cobra it aint even funny. My loudest was a DMX 15" face back ported to driver's side.

Also have heard two 10's faced forward ported and sealed off that rocked, so your preference but you don't have to build in trunk.

Forward sealed off or backwards port in the baffle like the above are most common and usually effective configurations. So yes you can fire forward.

Hey Joe. I got this box built today and I'm about to cut the holes for the subs in the box. I've decided I'm taking out the back seats and putting the box there. Will it matter which way the subs are mounted? Will it affect the tuning or sound if I face them up?

The only thing I would do in the cabin of a trunk car would be a wall to expect good results, or I would do a box inside the trunk, if you are placing the box in the cabin removing the backseat I would say do some experiments to see what you like better but I wouldn't expect any great results from that kind of setup. I would have preferred to do a box of the right dimensions inside the trunk.

my 06 can only fit a 11in tall box through the front of the trunk. i was gonna do 12's til i realized that that just wasnt gonna work. so im planning on doing sundowns new x10's. im interested to see how your setup works out.
