it looks like 2 6 inch ports would need to be 15.2 inches long, which should be do-able.

The sub you're wanting to run has a really deep basket. The little shelf thing you have on top/front of the box may impede with allowing you to mount the woofer. It looks like 6" deep at that point, I don't think that is enough depth for the basket and motor of the sub to clear.

Edit- I'm sorry, I just noticed its written as 1-3". That isn't enough depth to clear the basket or motor.

*just re-read your post its not 1-3", its 3" i think what you see as 1-3, is actually the dimension lines and then 3"

Where the sub is going to be mounted is 24 inches tall and then reduces down to 18 tall.

According to Fis specs the ID (inner dimension?) is 16.75

The reasoning behind the front section is that reason because the sub tappers towards the back so im guessing that the 3 inches will be long enough for the sub to taper down that .25 inches to fit into the rear section of the box.

Correct? Or am I completely missing what your trying to say?

Are you removing the back seat rest completely? It looks like that is what the other member did in that image.

It looks like the ports won't fit near the top. Are u putting them closer to the bottom?
