oscope...

IM a newb to the oscopes. Does unhooking the subs make a difference in what the oscope shows? or does it just make less noise? Also 0db and -5db? You dont use a tone that matches the frequency of the box?

Input Voltage: 200 mV - 6 Volts

Voltage goes up the more I turn up the sub output on the EQ, should I set the sub output to 6v and then reset the gains on the amp?

No, the signal should show the same with subs hooked or unhooked.

And 0dB and -5dB tones refers to the level at which the tone is recorded. A 0dB tone would be the loudest recording without distortion in the recording.

If the gain sens. is at 6v, that is the lowest setting and shows the highest voltage it can take without distorting. So if you are inputting 10v, you are automatically in clipping.

Set your max signal to 6v, then test the amp.

Sorry to thread jack, but how would you know how any volts to give an amp. My line driver adjusts between 2 and 11 volts.

The amp should say, or in the manual, on the gain sensitivity adjust. Usually the lowest setting is anywhere from 5-9v, and highest is maybe 200mv.
