Make sure the subwoofer output on the H/U is on and not running the rear signal instead, LP should be around 75hz to 80hz and subsonic just a tad below box tuning.

Check your phase as well. Even if your lpf is set too high it will still hit the lows if wired properly.

Agreed with the statements above. LPF around 70-80 subsonic around 25-30 depending on the box tuning.

Your h/u has settings where you can turn on/off the subwoofer, if you don't have the manual i'm sure alpine has it in pdf online at alpines site. Yes the back will have all the rca's but if you have 2 sets then you'll have front and rear/subwoofer outputs or you'll have 3 sets. whats the model # on it?

Just flip phase 180?

My bad, I completely forgot I changed hu's. Its a kenwood KDC-MP245

Yeah it has rear/subwoofer outputs combined so make sure that the subwoofer output is on and adjusted to +15 you can also set the LPF to cut off lower frequencies to your speakers if you so choose from 80, 120 and 160 to off.
