I would try both, ~45hz (because of subs) and 1000hz (because of mids and highs). A sweep would be best though. It's more time consuming unfortunately. I have dont this and it seems find to me, but my question is why would you set your eq to flat and not adjust to your liking then adjust the gains to where there is not clipping? I don't listen to my eq at flat so why scope it there? I am not sure why you would just to have maybe a base point to start from. It isn't adding distortion, well at max it is.
