Yeah, it's reallt personal choice. I prefer running pos nd neg runs, just coz i know that the path for electricity is consistent and can look pretty neat.

When adding a second battery can you run the positive from the front to the back of the car and then make a ground to the chassis or do you have to run a negative as well?

You can either do both and don't forget to fuse it.

Should I fuse it by the second battery or up at the front battery? I have also done the big 3.

Both, really. A short in the middle of the wire would get current from both batteries, so if you don't want your car to catch fire fuse both ends.
