Multiple batteries with multiple amps in different locations - does it matter which battery an amp is connected directly to?

I am going to get a supplemental battery in the trunk and I will connect it to the main starter battery (positive to positive and negative to negative). I have an amp in the back for my subs and an amp (for my speakers) mounted to the passenger side of the center console by the feet. Do I have to run wire back to the supplemental battery from the amp that is in the front of the car, or can I just keep it connected to the starter battery? I don't THINK it would matter since the batteries are connected with each other, but I 'm not sure. If you need details or pictures just look at my garage, it is the 2007 ford fusion.

In your case it does not matter.

Only when you get into multiple sub-woofer amps and strapping.

You will be fine connecting to either battery.
