Two subwoofers of the same brand/model/size, one is in too small of a ported box tuned to 40hz, one is in the correct size ported box tuned to 35hz. T/S parameters change as you break subs in. Those two subs are broken in in different enclosures, so the T/S parameters will be different?

I would think they would be the same out of the enclosures.

Still should be the same outside of the enclosure.
Break in can't magically make one different than the other even if they are broken in differently.
The only thing that would maybe cause a difference is if one suspension became loser than the other during the break in but even then the difference should be minimal.

That makes sense. It was just something that popped in my head and figured I'd ask it. Be something I would be interested in testing if I had the money and equipment to test TSP
