Ok I normally don't take the time out to type this kind of stuff up but here we go. Twigz post had me extremely bothered by the fact that most people dont know what their warranty implies. The Moss-Magnuson Act was what was established to protect the consumer in instances of this. This applies to the 12 volt industry by the fact that you cant be restricted to certain brand for part replacement. For example using an Iraggi alternator instead of an ac delco one. The resulting modification would have to be proven to cause the resulting issue you are seeking warranty work for. Also notice there are several types of warranties. take it to the damn dealership. if you bought it there you have a warranty. it should be fixed for free. As for you having an aftermarket all and batt. look up the moss magnuson act. pretty much they are going to have to find irrefutable evidence that your aftermarket modifications caused your issue. It will not void your warranty. i took my car in with a full wall 6000 watts of amps and aftermarket batts alts and rims.
