Ive seen alot of them go bad esp when voltage is unstable. Low voltage is worse then no voltage for them. IE if a stereo system drawling alot. This may cause the brain to all sorts of things. If one of your batteries are fried then the other one will be dragged down with it because the weaker battery becomes a load to the other one. Get them both tested along with your alt at advance auto. If you are POSITIVE there is no parasitic drain from any circuits when the car is off, then one or both batteries are shot. Since having the problems and putting the HO alt back in have you charged each battery to 100%? If not I would do that first to eliminate them being the problem.
