If it somehow dead shorts in an unaccesible or hard to get to/hard to see area and its not fused it could melt and start a fire. If you fuse just one side leading from a power source to a non power source you would fuse on the power source side. If you are wiring two power sources together then you fuse on both ends within 12 inches of the end of the run

Ya see, i usually run power wire from front to back via front battery to rear battery but this time i am gonna run from Alt straight to rear battery and although i assumed I would need to fuse both ends I wanted to confirm the fusing on the alt end of the runs of power wire through the vehicle. I know it's the epitome of beating a dead horse questions. "measure twice, cut once" well same here, if there is even a doubt about something I would rather ask here to re-affirm then to damage high cost equipment.
