If he switched like he said he did and he got quieter then he wasn't wired wrong.

OP how do you know one is moving opposite?

He said he switched at the amp, not the sub. If they're wired together, switching at the amp wont change anything.

is this a sealed or ported enclosure?

Also, like MrSkippy said, how do you know one is moving opposite?

do the pop test with the battery on each sub or both at the same time if you can.

edit:

as for the door speakers losing bass at higher volume a couple things come to mind.

1. you are using loudness

2. you are just running out of power if they are wired through the headunit.

also, another question. Did you have a factory "premium" system? like Bose or something?

If your sub is sitting cone side up + terminals should be the one on the left for each pair. Now you can rule out factory error in color coding the terminals and look for user error. I'd love to see some pics of all of this.

You can get the terminals wired backwards..

The only way to know is to do pop tests or go get a cheap DMM.
